I have compiled the latest 2.6.27 sidux kernel. And when looking thru Synaptic I saw that
squashfs-modules-2.6.27-6.slh.2-sidux-686
is used in the default sidux kernel.
My question is do I also need to compile this module for my custom made kernel and why? |

This module is needed to access squashfs, the most common example being transparently browsing into an .iso image. If you do not need it, do not install it.
Please be advised that self compiled kernels are not supported here, by the way. If the sidux kernel does not support hardware you own, better file a bug report here in the forums. If it is fixable (technically and legally) it will be fixed.
